To add to the comment made by mrm3ntalist, without any sarcasm attached on my end. There are other more important things to iron out like the server split issues, but there are examples of token systems and how things can be implemented if the server sees fit to the idea of a reputation system.
But it goes back to priorities mainly either way, and I can see that this may take some discussion on the dev side of things either way before anything gets the green or red light.

After years of trying to give others a chance to prove to me they can shape up here, I have run out of patience. The numbers of nwn2 overall dropping in the past few years have told me the path others truly want to take. Actions speak louder than words.

The mention of a "nature faction" makes me wonder...
What if druids were able to selectively extend their "nature reputation" to other PCs? For instance, convincing the beetles on the Lion's Way or the bears and wolves on the various Trade Way maps not to molest people? (Of course, if the PCs abused this trust, the druid would take a lesser reputation loss too, so best keep the murderhobos in line!
)
To some extent, this might also be a valid option for other factions and their members, with appropriate limitations. (For instance, if someone is utterly despised by the Sharptooth orcs, you're probably not going to convince the NPCs not to murder them, and they might think less of you for even daring to suggest it.

It all sounds pretty fun, either way. I hope Rhifox really does get around to it... though I'm starting to worry about burnout.

Sounds like a neat idea. I think if someone wants to stand around a Lizard cave all day, befriending them and then defend them against invading players, I don't see that as griefing at all. I see it as an RP opportunity, and if adventurers want to be blood thirsty to get that loot and XP well, that's going to be the IC consequence isn't it?
The system would add some nuance to just splattering neutral NPCs for loot while we play Paladins (Guilty~)
Making some areas not having this system to make sure there's always places to adventure solves that issue pretty quickly.
Tagging a chest if looted in X area = loss of rep will make players have to regain rep if they want to try and play that way.
A big feature is it opens up existing areas into RP hubs for people, or possibly new adventure areas if they tank their rep to fight good boys. Maybe evil players will be able to actually do evil deeds to good NPCs without DMs needing to be there if this idea comes to fruition.
