The character I made for trying out crafting is currently lvl 20. 5 each of cleric, wizard, master alchemist (wizard spell prog), and mystic theurge (wizard spell prog). According to the Attune Staff I just performed on her staff of magic missiles, her wizard CL is 22.
The problem is that I took Practiced Spellcaster Wizard earlier (lvl 15 I think), and it gave me 4 wiz CL out of my 5 cleric, then theurge increased my CL again at lvls 1, 3, and 5. If it behaved like Practiced Spellcaster it should have given me only 1 more CL and saved the others for later when I lvled up more as cleric.
At the end, though, this will even out because my build plan is 9 cleric, 6 wizard, 5 MA, and 10 theurge, with practiced spellcaster in both cleric and wiz, which will give me a cleric CL of 18 and a wiz cl of 30. But what about in the meantime? Is there anything I should do to make my wiz spells not be more powerful than they should be? DM give me a 100% RCR so I can take Practiced Spellcaster Cleric now and Wiz later instead of the way I have done? Or shall I just not worry about it?

I think it's possible I'm not being clear what the problem is. Because Mystic Theurge's CL increase to both classes at every odd level is not caring wether the increase pushes CL higher than HD, as long as someone took Practiced Spellcaster BEFORE Mystic Theurge, they could potentially have a CL of 34. For example, if you take 5 each of cleric and wizard and get Practiced Spellcaster BEFORE you even start Mystic Theurge, then PS will bump your CL up by 4 instantly because you have 5 more HD than you do CL. Then you take Mystic Theurge and it doesn't care whether you have more HD or not so it bumps your primary casting class CL by 15 (10 for class and 5 at odd levels) so you could take 5 cleric, 15 wizard, and 10 MT which (again, if you took PS first) would give you 10 CL cleric and 34 CL wiz.
Now, I don't plan to do this. My build will be 9 cleric, 6 wiz, 5 master alchemist, and 10 mt, but I thought I should point out that the fact that my wiz CL is currently higher than my HD means it would be possible to exploit this.

Practiced Spellcaster references your HD not the class. You received the +4 immediately likely because you had at least 4 more HD than your arcane caster level.

Yeah, I know that. The problem is that mystic thuerge bumped my cl above my hd and afaik it's supposed to not exceed hd until I get more non wiz lvls. If I rcr and take practiced spellcaster cleric instead my wiz cl will be 18 out of 20 instead of 22 out of 20. But I don't want to lose a ton of xp to fix a bug that isn't my fault

It's fine. It'll balance out as you get more levels, and it's not your fault we got it wrong in the first place. (TBH, caster level calculations are all kinds of messed up, we need to overhaul the whole thing sometime. EC was going to take a stab at redesigning the spellhook, but Putin had other ideas...)
That said, you're wrong about the part where you strictly need to take Practiced Spellcaster before Mystic Theurge to cause this bug. The problem is most likely in Mystic Theurge not caring about whether you have Practiced Spellcaster (the inverse is impossible because of hardcoding), which means you'd still see it if you took Practiced Spellcaster after Mystic Theurge.

There's a somewhat similar bug with the Harper Priest PRC. If you make something like a 1 Cleric / 6 Druid and then take the PRC you have the option of taking both Cleric and Druid spell casting progression so at level 12 you are 1 Cleric / 6 Druid / 5 Harper Priest but have the spellbook of a level 6 cleric and a level 11 Druid.

Yeah, I'm going to get MT lvl 7 for level 9 spells so I can get auto still spell then bring cleric up to 8 for death ward. By that time my CL will be kosher.
