Do man at arm levels count as fighter level regarding to weapon specialization, greater specialization etc? I am guessing not but i am not sure.
I am thinking to do a single class build with man at arms, but i am finding very difficult to figure out how to deal damage, especially at high levels. Any suggestion?

Man-at-arms levels do not count, sadly.
Well, the best way would be to go 26 man-at-arms, 4 paladin or blackguard. This makes the charisma you invest in the character be of more use, and you should aim for epic divine might to get the damage from there.

I noticed during my play of a man-at-arms that the class had access to epic weapon focus/specialization feats for towershield before epic level. Is that an intended feature of the class?
