It's been a while, and it's not a gigantic issue for me as I don't use my familiar a lot, but tbh I used to do so more. Once upon a time before I realized wizard RCR is hell, I did so to get the archmage class among other things, and then again a few times for important details like tiny variations in color. My familiar lost its name more than once, even though I did enter one, and its HP was limited to 25 when it had been in the 70s before
I recently made a similar build on another character, and the same thing happened. I now have a cat and a spider with 25 HP and no name, and if I had to take a guess, it's the archmage class. That is a guess, however, based on being told the other PCR I chose before it, Arcane Scholar, has not had the same effect on others, and isn't a custom class AFAIK. Could be it's a combination or feat or something else. I'd rather not lose tons of XP finding out.

I believe only wizard levels count for familiar progression, no PRC is taken into account, vanilla or not. I can't see how to change that as it uses an hardcoded function.
Even if you bypass it and add a proper familiar progression for every adequate class there would also be the issue of granting it shared spells. Which might be doable but that would take a fair amount of time as a first estimation

If it makes a difference, I have only classes that give wizard progression. The third is thaumaturge. That used to use the familiar slot, I think I read somewhere?

familiars only gain bonuses and progress off of sorc or wiz levels because thats what called them
and honestly unless combat familiars are returned they are only for static bonuses so their hp hardly matters since they only stand there and take hits either way and then give you a -2 Con debuff from depression when they die
