What churches are in the game?
Which deities have their own temples? Which deities don't have temples?

BG City:
Tymora, Gond, Torm, Tyr, Umberlee, Ilmater, Tempus (shrines to Red Knight and Valkur within), Helm, Mystra and Mask (shrine)
Halls of Light
Temple is dedicated to all seven, entry hall statues and banners (maybe shrines) to Sune, Selune, Sharindlar, Hanali Celanil, Lliira, Peryroyl, Angharradh (outside again Peryroyl, Angharradh)

I believe there was a shrine to Shaundakul in Ulgoth's Beard as well.

Temple of Helm in BG as well, and there is a temple/shrine to Shar in an undisclosed location.

I won't add the Temple of Shar, as it is only open to the initiated. But indeed there is one.

Temples to Bhaal and Umberlee in the deep sewers beneath Baldur's Gate. Also a temple to something in the undercity but I don't recall if the undercity was removed or not.
Temple to Auril in the mountains south of Nashkel.
Shrines to Myrkul and Kossuth (IIRC) in the Thayan Enclave (inaccessible unless part of the Thayan guild).
Shrine to Waukeen in the BG Sword Coast Commercial Exchange building.

For the Umberlee one? The place where the two wards are (and blue lights and the sea monster thing) is what I was referring to. :Edit: And I think my character was told ICly that it was a temple to Umberlee the first time I was there, so that might be why I remember it as one.

Pathfinder's Hall has a shrine to Tyr, accessible by the Guild only. The pictures aren't shrines (at least I never Rped they were) and I think the picture you refer to is of Saint Merielle anyway so would be Ilmatari! Touri might comment on the Mielikki picture, and I believe Master Chambordin is renovating the place anyway.
One other I was wondering about was the room behind the secret door in the old ruin (the low level area), that is bathed in purple light and has a female statue in it. It looked pretty Sharran to me!
