The "Y" is short for YMCA, which stands for The Young Men's Christian Association. They're clubs that were originally targeted towards young men when the association was first founded. If you're interested in the organization's history, the wiki is a good place to start so long as you bear in mind anyone can edit it so it may not be 100% accurate.

Anyway, the reason Daniel says "not at the Y, a good school" is because the karate lessons he learned at the YMCA were probably for basic self-defense. Whereas an actual Karate School would teach the more advanced techniques. Daniel was probably thinking if he knew the more advanced karate techniques, he would be able to better defend himself against the bullies from the Cobra Kai school that harassed him.
