PvE wise, I'm assuming it's whichever you prefer.
PvP wise, it is probably better with Cold Iron? Because there are more alchemical silver weapons around? I think?

PvM it doesn't matter. The only material monsters use, if any, is adamantine. PvP wise, most favored souls pick silver.
That's because more cold iron weapons are circulating, since they are often more useful. For example, warlocks and many outsiders have cold iron reduction like the boss balor. Sure, a single DM spawned lich, a werewolf in the sharpteeth forest and the pit fiend in the UD has alchemical silver, but its not as prevalent. So that makes cold iron more desirable, and to top it off more epic weapons have cold iron while only a select few don alchemical silver.
Several years back I was offered a DM reward for "whatever I liked", and no question about it; I picked cold iron material for my dwarven waraxe as did several other epic dwarves at the time

You can also have both cold and silver DR active.
Non-magical lchars can have both weapons (depending on the weapon ttype, those can be very hard to obtain)
Cold iron weapons seem to be be a bit more common, though, and mobs aren't using them anyway.
