I don't know if this is possible, but it's extremely burdensome and annoying to "separate" stacks of gems to be able to obtain the most value from them. Maybe just make this feature available only at gem dealers so you don't have to overhaul every single merchant in the game?

The gem dealers buying price was capped + (drastically lowered) - because otherwise appraisers could buy a gem from them and sell it back with profit. (making infinite gold

A gem exchange official at the bank and central markets would do the trick. Similar to the troll skin exchange or any other quest hand in. Limit the items collected to valuable gems over the 800-1000 gold for simplicity's sake.
Or just have gem shops that do not sell any gems and only purchase them. Put them in central locations so people are aware they exist, then remove the appraise related skill check to increase prices for selling to them. If for some reason you can't make a shop that doesn't sell, have their resell price at 1000%, it would achieve the same effect once you remove the appraise skill check.
Maybe creating a hand-in location or adjusting a shop like I've suggested has some technical or time related restrictions though.
