Unfortunately there isn't any way to detect whether a memorized spell slot has metamagic on it, by script command. Not until its cast. Which it isn't in this case, its kept in reserve. You use a feat to mimic casting it - without deducting a spell slot in the process.
Currently the only thing the extend allows you to do is use a higher level spell slot. For the sake of convenience, if anything.
Back when I made this spell it was intended for the Magic Replacement system, where it did work like you describe. For the stock magic system we use I made these feats. So you can cast the spell instantaneously through the feat. I couldn't find a way to get it to work with metamagic.
Conceivably its possible to activate the feat if you cast the spell, and then keep the feat active until you rest. We could then detect metamagic on the you spell cast. And save that information for every time the feat is used, subsequently. But that's a fairly thorough rework of how the instant-spells currently work. Best saved for a later day.

So maybe then, it should be rethought, Sudden Aegis, in terms of what is easiest and what is best applicable in the System we currently use?
Like, instead of 10/DR for 6 sec. every 30 secs., Sudden Aegis provides 3/Adamantine for 1 round per caster level? That's 3 minutes of 3/DR over 20+ minutes between Rest.
Or, if QC would approve it, I'd also be SUPER happy at a 2–3 round implementation, in place of the 1 round now. And, just to make it "balanced", put a 45 sec or 60 sec cooldown, if you think it necessary. In terms of usefulness, a longer DR spread out over a longer time/use, is so much more goodness.
